John definitely plays on Wu-Tang Clan’s song You Can’t Stop Me Now. Here’s an excerpt from an interview RZA gave to Scratch magazine where it’s clearly visible:

“It sounds like a black western. I had John Frusciante [of Red Hot Chili Peppers] play lead guitar. The sample we played over comes from an old song ‘Message To A Black Man’. There’s been many versions but we referenced a reggae one.”
